The issue has nothing to do with full screen mode. It has to do with system modality. Most programs, when they go to full screen mode, they also become system modal. This means they take over the keyboard and display completely.
It's not clear what program you're using, but many of them have the ability to run full screen without becoming system modal. If all else fails, you can use alt-tab to switch away from the modal program.
